Prune it’s its own job, just like a backup one.
Follow the same steps as when you created backup job, but instead of backup select prune.

What happens if a prune is scheduled for the same time as a backup?
Noting bad. Duplicacy is fully concurrent.
It might be more efficient, however, from network and storage bandwidth utilization perspective to do one thing at a time and run prune after backup; you can add it to the same schedule as another job and not check the concurrent jobs execution box.
